Do GES pay people with masters, MPhil and Ph.D.?
Yes, they do but usually, they are paid peanuts but one major advantage is that you stand the chance to benefit from other allowances and more as well.
Does it imply those with masters, MPhil and Ph.D. aren’t receiving the salary they deserve with such qualifications?
It is not highly recognised by GES unless you work at the Ministry of Education Or the university to enable you to get your required salary. Apart from the Director-General and his deputies which are political appointments, the highest rank /entry point in GES is Principal Superintendent.
We have individuals who have acquired their Ph.Ds. but still teaching at the SHS and the colleges.
It is very key to note that in GES, people are paid depending on his/her rank and not necessarily based on qualification.

But your degree certificate can move you straight to PS after two years of the top-up degree program.
From PS to AD II is 5 years but sometimes it is extended to 6 years.
From AD II to AD I, you must serve for 5 years
Apart from the Director-General and his deputies which are political appointments, the highest rank /entry point in GES is Principal Superintendent, therefore a Ph.D. holder will start from Principal and rise through the ranks.
